There is no universally best starting city. Marrakech suits travelers already crossing southern Morocco, Fes gives the shortest relationship with Merzouga, and Agadir works when the desert is part of a wider south-to-inland route.

Marrakech: strongest when the road south is part of the trip

Returning to Marrakech makes sense if the city remains your base afterward. Finishing in Fes or Agadir can make more sense when the desert sits between two parts of a longer Morocco itinerary.
Fes: the most direct starting point for Merzouga
Fes is the only current Quick Morocco departure city with both 2-day / 1-night and 3-day / 2-night desert options. That flexibility comes from the geography: Merzouga is reached from the Middle Atlas and Ziz Valley side rather than by crossing the High Atlas from Marrakech.
Choose the 2-day structure only if you accept a compressed, road-heavy trip. Choose a 3-day route when the endpoint in Marrakech or Agadir and the extra route time make sense for the rest of your journey.
Agadir: useful when you are already in the southwest
Agadir is farther from Merzouga than Marrakech or Fes by road. That makes it a weak city to reposition to purely for Sahara access, but a valid origin if you are already staying there and want the desert to connect you onward through Morocco.
